i think you want to add some sort of shine to the bass that lets you know the bass is there, but doesnt add any more rumble. One way you could do that would be to make your bassline. THen with a different synthesizer but the same pattern from the bassline, you would filter everything down to a small notch in frequency where it sits just over the bass. Then you could have some good control of some things.
