I rarely if ever find it annoying and find it be very intuitive. Don't forget if you lose a kit you can grab it back with the undo kit feature.

What I like doing as well, is starting out by clearing a pattern, then loading an empty kit. I'll build the pattern up from scratch and create each sound 1 by 1. Then save the kit and move on to another pattern. You just gotta remember not to load a new sound into the same kit if you are extending patterns across the board, or if you do, just save the new kit with the same name as the last but with a '02' or whatever.
It takes a bit of getting used to, at least for me. Can you save kits externally? I haven't got that far with MD yet. I doubt I'd fill all the kit slots but hey, who knows.

i cleared mine and then started saving.
i think the patterns save automatically, just navigate to another cell to change it.

You should be able to save everything (kits, patterns ) you want externally using that transfer program from their site. Haven't had the need for it myself yet.

I just had a look but I can't find a transfer program on the site ( I'm looking in the support and downloads section )

It's under Applications (in the Support & Downloads-section), it's called the C6 SysEx Manager.
